I still can't figure out how to make peace with enemy empires. Do you just ask them to sighn a non agressive pact when your at war with them or is the something else to it?

Try sending them a positive message every turn. It will build up their attitude towards you. When you build it above neutral they will be more inclined to accept a treaty. Don't enter into their space or it will be seen as a negative action and their attitude will lower.

When your empire is far bigger then theirs (and you do not trigger mega evil empire), they should fear you enough to make treaties, too. Of course, that will not work in stock...

Yes, you need to create a treaty of some sorts.
