When playing a MP game on TCP/IP between two players, although all ministers were turned off, tech research was still being reset every other turn.

You're not alone, others are seeing it as well.
Refer here for one suggestion on how to get around it. (Also, the thought is that it's not the ministers taking control, but the host fails to receive the remote playes file which results in the AI taking the entire turn)
