Is it possible to make different maintenance cost percentages for minerals, organics and radioactives?
I can only change them all at once in the settings file:
Empire Starting Ship Percent Maint Cost := 25
Empire Starting Unit Percent Maint Cost := 10
Empire Starting Facility Percent Maint Cost := 10

Does it let you do that as a case-by-case basis? IE set it differently for different races?

You can give a racial ability that scales population maintenance costs, but it scales all three numbers.
I want to have a racial ability that modifies what the race eats: not a huge penalty/advantage, but enough of one to have an effect. However, it is not to be.

It's not possible for vehicles, but oddly enough settings.txt allows specific maintenance amounts of each resource for population.
