If I take over a race that requires a different atmosphere type from my own and then build a coloney ship and fill it with the new race why do they make a domed coloney on plamets with their atmosphere. Do I need to change a setting when I setup the game or is this an entended change from SEIV?

Check that domed planet again. I think you'll find that it has 1m of your original population along with the alien breathers thus making it a mixed colony = domed. Just eject them into space and all will be right with the world again.
