Im currently playing a 1.44 play by FTP game, if I install balance mod, will it interfere with my multiplayer game at all?

No.
All mods are self-contained distinct data sets in the game types folder.
Your PBW game will automatically load the data set that it was created with, regardless of how many mods in place in your game types folder.
