Could you tell me if there is a way to turn on enemy colony presence indication after losing line of sight by my scouts? IMO, default state of things makes colonizing, exploration, and war very inconvenient.

Colonies and Sight Range
You can also choose during game setup that an entire system is seen when you have a ship or other valid vehicle present in the system.

this is how the interrelated tech mod does it the only down side is that you get to see the red and green habitability markers straight off it would be nice not to see those as with other system details until the system is surveyed. Planets are obvious but how habitable they are should not be
Notes
While it is not as good as the visual cues discussed you can use the notes to annotate comments on what you have found in the system and where in terms of coordinate(X,Y) location.

Thought it is obvious to display the flag on planet after the first contact with an enemy colony has been made. Almost every space strategy I played before did like that. But it's ok, I'll write an e-mail.
P.S. Unfortunately changing visibility settings alters many other game aspects, which I found very interesting.
While it can be modded (as others have suggested) I tend to agree with you. The other asspects get changed as well. I never understood how an empire capable of space flight loses information on a planet or civilization it has encountered before.

I assume I have the same problem when I have been in a solar system and surveyed it. Then when I send coloney ships to that system and try to colonize the planet I find that the planet is already colonized by an ally. When I go back later there are no markers that indicate the colony is colonized. Also it shows up as unhabited in the planets list. Is there something in the treaty with the ally that allows this? Thanks for any assistance. I am very new at this game.

But the game does keep track of colonised worlds. If you use the planet list, the game does remember that a planet has been colonized, it just don't show it when you don't have a ship in sight of it. If you use the filters, colonized planets won't be in the list. The problem though is it can be tedious to play with the filters, especially when you want to send more than one colony ship in that turn...




Suggestion
Yes. It's e-mail MM at se5 at malfador dot com and make the suggestion that colonies should be marked with the empire's flag even if it is out of sight.
