There is an upgrade facilities button on your construction queues screen (The wrench at the top of the screen.)

There is also an upgrade menu inside each planets que.

The menu under the spanner does more than just upgrade stuff though it allows you to do that to every colony in your empire if you have the resources. It will also upgrade facilities not yet built but in construction que's so you don’t build obsolete stuff after an upgrade. It also allows you to build the same units on every planet. Good for rapidly building up your defences. It also allows you do the same for any number of planets so you can upgrade your long settled core systems individually or all your intelligence or research bases if that’s what you want, but only if you click the multiple que's button. Its a very useful little spanner have a play with it, it will revolutionise your play

It'll also turn your lovely 10MT "Profit" into a 50,000 MT deficit if yo'ure empire is big enough.

I did say watch that and will say it again watch you economy because you won’t be able to do any thing if you go bankrupt.

That aside used properly the spanner is invaluable
