Might make managing your shipsets and mods a bit easier, no? Using a junction point (or symbolic directory link if you're running Vista) to point from a mod's Empires directory to your stock Empires directory will save you the trouble of copying all those shipsets to all your mod folders! Heed the warnings in the article, though, if you're not running Vista...
I already posted this over at PBW because I thought it would *really* help Geo manage the site, but I suppose other players might want to know as well
I say players who play multiplayer exclusively because if you want to play a mod against the AI, you'll need the mod's custom AI's, of course, so while the idea will work for multiplayer, you'll either need to make another SE5 install for single player or shuffle Empires directories around...

Erm... you don't need to copy any files from shipsets to mods just to play multiplayer. You just need an empty folder in the mod's Empires folder, and SE5 will fill in missing files from the corresponding default Empire folder. A simple batch script can trivialize the process, as well as populating Empire folders with custom AI files from the mod's as needed.
If you only care about multiplayer, you can simply delete (or rename) a mod's Empires folder, and not worry about it at all.
