How is calculated the construction rate of a planet with a shipyard?

It's the base rate of the Space Yard facility plus any modifiers from population amount, happiness, and racial traits.

So, if I've two races in my empire (for instance, having conquered a neutral empire), and one of the two has a "racial" production bonus (something like "can build ship 10% faster"), it would be better to use that race for colonizing planets I plane to use as shipyards.

Sadly racial bonuses don't apply to each race uniquely. Any race in your empire will behave as if it were your own, except for its happiness and reproduction.
