It's odd that my empire is forced to install Resupply pods on key vehicles and Starbases to resupply my fleets. You know, those mostly useless ships that orbit a planet as a deterrent more than anything else. Because to leave orbit could result in an unaccetable expense of supplies such that the fleet may not be able to return. So the fleet is useless for years at a time.
The solution proposed by my Ministers (more sinister than Ministers) was to equip a resupply pod on Scouts, Freighters, and Starbases. As long as there was a repair vehicle or similarly equiped Starbase the Resupply pod could be repaired indefinitely anrd the meager supplies it produced distributed until the fleet was fully resupplied.
This suggestion by my Ministers was implemented and it has helped. Maybe I won't have them all executed afterall. Building two Resupply Depots (now level 4) on suitably sized planets was already in effect. But a single colony in a star system with only two Resupply Depots proved far from adequate.
There is definitelty an imbalance here. In my Empiristic dreams even the best Quantum reactor installed on all of my Capitol ships proved insufficient. My Fleets were still mostly immobile. Could there be an ancient reactor technology yet to be discovered? I wake in cold sweats praying to the Gods that be my enemies never learn this despairing secret.

Supply is definitely a big issue in Stock. I think Balance Mod made the right decision by increasing Resupply Depot output.
The best way to stay well supplied is to invade and capture enemy colonies. Target those colonies with resupply depots and make sure you have plenty of troops with your invasion force.
Other than that, I find myself building huge resupply ships to haul supplies to the front lines. Once unloaded, it's sometimes more efficient to just scrap them and build another resupply ship rather than refill it.

IRM not only increases Resupply Depot output, but gives a lesser ability to Space Yards, as well as vastly improving, realistically so IMO, the planetary storage of supplies and ordnance. Though weapons use it up a bit more, it is also more available.

In order for resources produced in a system to be available to your empire, you need a spaceport. Say you colonized a system and built research centres everywhere. You wouldn't actually have any extra research point to use until you built a Spaceport. But as soon as you did, there's the points, ready to be spent.
Suction feet are not to be trifled with!

I'm sure you could mod out supplies and ordnance. basically setting up the game like you unlimited ammo. But I think the addintional dimension makes the game more realistic. Realism is a double edge sword though. A balance needs to be struck or you could end up with a game so realistic that you have another Moo3. (need I say more). I couldn't pass up a chance to slam Moo3. (I can't believe I paid $50 for that "game")

I to have struggled with this whole resupply issue... It's kind of like have to research sensors. At first it made me mad, then I got use to the idea. Multiple Resupply facilities are required at your refueling station, as well as some storage facilities. This actually adds another dimension to the game. With the remote resupply ability, it's not too much of a logistical problem.
Basically it's a change in how we stock our planets, different from SEIV.
