Ship Experience?

It gives attack bonus and moral bonus, though i don't know if moral has any effect right now.

Does the ship/fleet experience effect master computer?
If not,then does it take effect when I both use master computer and the normal crew system.

No, ship experience effects don't give anything yet. I should know - I've tweaked ShipExperience.dat to make those bonuses much larger and they don't do anything. One more thing to fix eventually.

Would also help if it was made clear what modders can do with ShipExperience.dat in terms of what bonuses we can award for each level.
