So I warped my ship from one system to another but I got attacked by AI from the other side, they are not my enemy, I don't think this is correct, isn't it?

perfectly correct

Sorry to say it’s quite correct you will need to arrange a non aggression treaty with this neutral to stop this happening. Otherwise they will jump you as if the AI feels the need to defend a warp point it will attack any thing it has not got a treaty with which comes through it.

Oh, thanks for the info. Is it the same to the AI whenn they warp into my system if my ship is at the warp point?

Of course it is!

Of course it is. Wouldn't YOU vaporize strange, unfriendly ships trying to assault your empire? This is what we refer to in space-empire parlance as a "border skirmish".

Here's a question for

Here's a question for everyone. Does the other empire view a boarder skirmish as a negative event? does it make them mad to loose that continous stream of colony ships that they are send into my system?

SEV, more than a feeling.

Losing ships makes AI angry and the more it loses the angrier it gets

In my experience losing ships has the same effect on humans.
