Is there anyway to collect / organize ships better than either going to planet to planet or using the ships screen and select them one by one? It's kind of hard to word it, right now I have to go around the map, select ships and direct them to one place and then get them into a fleet, is there a way to make that happen automatically on a per planet basis?

There are waypoints. Ctrl + Num 1-9 will create a waypoint on a sector. Then you can have the ship move to the waypoint. IN SEIV there was an option to have all ships built on a planet automatically sent to a waypoint upon construction, but I haven't found this in SEV yet.
EDIT: Found it! On the construction queue screen for a planet there is a queue settings option on the lower right. Scroll down in there and you can choose from waypoints you have already set up as described above.
